Is the ink of the edding 3000 permanent marker harmful to water organisms?

Tendency is the ink in the dried state is not harmful when it gets into the water. However, this is not true for all inks. Red is classified as hazardous to water and is therefore not recommended. With the other colours there should be no problem.
